SONUÇ: Elk-1 transkripsiyon faktörünün nöronların farklılaşmasında indükleyici bir rolü olduğu ve tümör
hücrelerinde birçok bölgeden fosforlandığı gözlemlenmiştir. Elk-1 , motor proteinler, sentomer bağlantılı
proteinler gibi mitoz ilişkili proteinlerin incelenmesi, glioblastoma ve nöroblastoma gibi agresif tümör
hücrelerinde kanser tedavisinin başarısını arttırılabilir.

Investigation of the interaction between Elk-1- and mitotic proteins
OBJECTIVES: Elk-1 is a member of the ETS domain superfamily of transcription factors, and has been
traditionally associated with mitogen-induced immediate early gene transcription upon phosphorylation by
MAPK. It is known to be upregulated as well as to respond to ERK/MAPK and PI3K activation in brain tumor
cells. Also P-S383-Elk-1 is associated with mitotic spindle poles from metaphase through telophase, and
relocates to the spindle midbody during cytokinesis. In this study, we aimed to explore the interactions
between Elk-1 and mitotic proteins, including motor proteins and CENP-E.
MATERIALS & METHODS: The interaction between Elk-1 and mitosis-related proteins in glioblastoma and
neuroblastoma cell lines will be analyzed by immunoprecipitation and Western blotting.
RESULTS: Elk-1 was found to be present in mitotic spindles, particularly at the spindle poles, early in mitosis
and relocalized to the spindle midbody just at cytokinesis. Therefore in this study we have tried to pinpoint the
interaction of Elk-1 with mitotic motor proteins, as well as chromosomal passenger complex protein, CENP-E.
Although the exact mechanism and functional significance is yet unclear, these findings reveal a potentially
non-transcriptional role for Elk-1 in mitosing cells.
CONCLUSION: Elk-1 has been implied as a pro-survival factor, act as an inducer of neuronal differentiation,
and shown to be phosphorylated in brain tumors by various groups. By targeting the proteins that are involved
in mitosis, such as multi functional protein Elk-1, motor proteins and centromere associated proteins, may
increase the success rate of cancer therapies in agressive cancer types like glioblastoma and neuroblastoma.

AMAÇ: Ras-ERK/MAPK sinyalizasyon zincirinin bir downstream efektörü olan RSK2 ve onun delesyon

HEK293 ve SH-SY5Y hücrelerinde gözlemlenmiştir. Ek olarak, RSK ile etkileşimi olduğu bilinen Elk-1
molekülünün nükleer translokasyonunun RSK tarafından fosforlanan RanBP3 molekülünden etkilenip
etkilenmediğinin araştırılması amacıyla RanBP3 için mRNA ve siRNA klonlamaları gerçekleştirilmektedir.
GEREÇ ve YÖNTEM: HEK293 ve SH-SY5Y hücreleri RSK2’nin 13-14, 11-16, 13-15, KA, YA ve KA/YA delesyon
mutantları ve c-fos promoter bölgesi ile transfekte edilmiştir. Mutasyonların c-fos regülasyonuna etkisi lüsiferaz
analizleri ile gözlemlenmiştir. Öte yandan, RanBP3’ün mRNA sekansı ve gene knockdown için uygun primerler
dizayn edilmiş ve klonlamalar yapılmıştır.
BULGULAR: RSK2’nin YA mutasyonu c-fos regülasyonunu arttırırken, KA ve KA/YA mutasyonları Elk-1
aktivasyonunu hem HEK293 hem de SH-SY5Y hücre tipinde baskıladı. 13-14 delesyon mutasyonu c-fos
regülasyonunda artışa sebep olurken, 11-16 ve 13-15 mutasyonları HEK293 hücre tipinde regülasyonu
azaltmıştır. Öte yandan, benzer şekilde, 11-16 ve 13-15 delesyonları Elk-1 aktivitesini SH-SY5Y hücrelerinde
baskılamıştır. Ancak, HEK293 hücrelerinin aksine, c-fos regülasyonu 13-14 mutant geni tarafından SH-SY5Y
hücre tipinde önemli ölçüde baskılanmıştır. Bunlara ek olarak, RanBP3’ün Elk-1’in nükleer translokasyonundaki
etkisini görebilmek amacıyla RanBP3 gen bölgesi için mRNA ve siRNA klonlamaları gerçekleştirilmiştir.
SONUÇ: Sonuçlar göstermiştir ki; RSK2’nin N terminal domeni ve C terminal domeni ile bu iki domen
arasındaki linker bölgesi farklı hücre tiplerinde Elk-1 tarafından regüle edilen c-fos promoter üzerinde farklı
etkiler göstermektedir. Öte yandan; klonlamaları gerçekleştirilmiş olan RanBP3’ün Elk-1’in nükleer
translokasyonu üzerindeki etkilerinin gözlemlenmesi de mümkün olabilecektir.

Effect of RSK2 mutants on c-fos promoter and effect of RSK-phosphorylated
RanBP3 on nuclear translocation of Elk-1
OBJECTIVES: The effects of RSK2, which is a downstream effector of the Ras-ERK/MAPK signaling cascade,
and its deletion mutants on c-fos promoter which is regulated by Elk-1 transcription factor were researched in
HEK293 and SH-SY5Y cell lines. In addition, for the investigation of whether the nuclear translocation of Elk-1,
which shows an interaction with RSK, is affected by RanBP3, mRNA and siRNA clonings were tried to be
completed.
MATERIALS & METHODS: HEK293 and SH-SY5Y cells were transfected with the deletion mutants of RSK2 and
c-fos promoter. Effects of the mutations on c-fos regulation were observed by luciferase assays. On the other
hand, primers for the mRNA sequence and gene knockdown primers were designed and clonings were done.
RESULTS: The KA and KA/YA mutations of RSK2 repressed the Elk-1 activation, while the YA mutation induced
the c-fos regulation in both HEK293 and SH-SY5Y cells. Luciferase reporter assays gave different results for the
11-16, 13-14 and 13-15 deletion mutants of RSK2 in these two cell lines. The 11-16 and 13-15 deletions
caused downregulation of c-fos, while the 13-14 mutation of RSK2 upregulates it in HEK293 cells. On the other
hand, similarly, the 11-16 and 13-15 deletions repressed the Elk-1 activity in SH-SY5Y cells. However, unlike
HEK293 cells, c-fos regulation was significantly repressed by 13-14 mutant gene in SH-SY5Y cells. In addition
to these results, to observe how RanBP3 affects the nuclear translocation of Elk-1, mRNA and siRNA clonings
were done for RanBP3.
CONCLUSION: Results showed the different effects of the N terminal domain and the C terminal domain of
RSK2 and the linker region between these two domains on the Elk-1 regulated c-fos promoter in different cell
lines. On the other hand, RanBP3 clonings make it possible to observe the effects of RanBP3 on the nuclear
translocation of Elk-1.

Cu/Zn superoksid dismutaz geninin Elk-1 ile transkripsiyonel aktivasyonu

AMAÇ: Cu/Zn superoksid dismutaz proteini reaktif oksijenlerin hücre içindeki konsantrasyonlarını kontrol eder
ve superoksid radikallerinin katalize olmalarında rol oynar. Elk-1 ise ETS transkripsiyon faktörlerinden bir
tanesidir ve MAPK yolağı ile aktive edilmektedir. Yakın zamanda yapılan araştırmalarda SOD1 geninin promoter
bölgesinde pozitif ve negatif regulasyon bölgeleri bulunmuş ve Elk-1 transkripsiyon faktörünün pozitif
regulasyon bölgesine bağlanarak SOD1 in aktivasyonunda rol oynadığı görülmüştür. Bu çalışmada Elk-1 in
SOD1 üzerindeki etkisi araştırılmıştır.
GEREÇ ve YÖNTEM: Şimdiye kadar yaptığımız çalışmalarda, insan SOD1 ve sıçan SOD1 geninin promoter
bölgesindeki ETS motifleri saptanmış ve bu bölgeler pgl-3 vektörne klonlanmıştır. Pgl-3 lusiferaz bölgesi
bulundurmakta ve lusiferaz aktivetisini ölçmek için kullanılmaktadır. Klonlama işleminin ardından Lusiferaz
aktivitesi ölçülerek Elk-1 in SOD1 üzerindeki etkisi ölçülecektir. Ayrıca mutant Elk-1 geni taşıyan plasmidler
kullanılarak Elk-1 in SOD1 üzerindeki fonksiyonel rolü görülecektir.
BULGULAR: Sıçan ve İnsan promoter bölgeleri başarılı bir şekilde pgl-3 vektörüne klonlanmıştır.
SONUÇ: Şimdiye kadar yapılan çalışmalarda Elk-1 transkripsiyon faktörünün SOD1 promoter bölgesinde
bağlanma motifi olduğu gösterilmiştir. Bu çalışmada, Elk-1 geni mutasyona uğradığında ya da ortamda
bulunmadığı zaman SOD1 geninin aktivasyonun düşmesini beklemekteyiz.

Transcriptional activation of the copper/zinc superoxide dismutase
gene by Elk-1
OBJECTIVES: Copper/zinc superoxide dismutase (SOD1) participates in the control of reactive oxygen
intermediate intracellular concentration and catalyzes the dismutation of superoxide radicals. Elk-1 is a member
of ETS- domain transcription factor and activated by MAPK pathway. In recent studies, it has been shown that,
Elk-1 function as an enhancer in SOD1 transcription. In this study, we aimed to explore the relationship of Elk-1
with SOD1.
MATERIALS & METHODS: In present study, we determined the Ets motifs in SOD1 human and rat promoter
regions and cloned these promoter regions to pgl-3 which is a luciferase vector. We will make Luciferase Assay
to analyze the effect of Elk-1. We will also use mutated Elk-1 expression plasmids to analyze the functional role
of the Elk-1.
RESULTS: Rat and Human promoter regions are succesfully cloned to pgl-3 vector.
CONCLUSION: Recently, it has been shown that Elk-1 transcription factor has a binding site on positive
regulatory element of SOD1. We expected to see a decrease in activation of SOD1 when Elk-1 is absent or
mutated.

AMAÇ: Amiyotrofik Lateral Skleroz (ALS), korteks, beyin sapı ve omurilikteki motor nöronların ölümü ile
karakterize olan, geç başlangıçlı nörodejeneratif bir hastalıktır. ALS’deki olguların %90’ı sporadik iken (SALS),
%10’unda aile öyküsü gözlenir (FALS). Bu çalışmada, Türk ALS olgularında, daha önce tanımlanmış genlerde
mutasyonların
taranması
ve
FALS’da
yeni
genlerin
tanımlanmasını
hedeflenmektedir.
GEREÇ ve YÖNTEM: 198 Türk ALS olgusu SOD1 genindeki mutasyonlar için araştırıldı. Resesif olarak kalıtılan
bir homozigot D90A olgusu, 21 İskandinav ALS olgusu kullanılarak haplotip analizi ile incelendi. Daha sonra,
otozomal dominant ve akraba ilişkisi olmayan FALS ve jüvenil olgular, TDP-43, FUS and ANG genleri açısından
incelendi. Ayrıca, çalışılan genlerde mutasyon bulunmayan 15 FALS ve 13 jüvenil olgu, tüm genom genotipleme
analizi ile değerlendirildi. Resesif bir aile, homozigotluk haritalaması için seçildi. Bu ailenin bir bireyinde,
homozigot bölgeler içerisinde yer alan beş aday gen incelendi. Aynı birey, ‘whole exome resequencing’ ile de
değerlendirildi.
BULGULAR: Altı FALS olgusunun, hastalığa neden olan SOD1 mutasyonu taşıdığı gösterilirken, yedi tanesi
seyrek gözlenen bir polimorfizmin taşıyıcısıydı. İndeks olgunun haplotipinin, iyi korunmuş İskandinav
haplotipiyle aynı olması, ortak atadan geldiklerini ima etmektedir. Beş aday gende mutasyon
tanımlanamamıştır. ‘Whole exome resequencing’ ile tespit edilen varyasyonlar, doğrulamak amacıyla ileri
araştırmalarla incelenmelidir.
SONUÇ: Bu çalışma ALS’nin moleküler patogenezi üzerine Türkiye’de bugüne kadar yapılmış en kapsamlı
çalışmadır. Kullanılan yüksek-ölçekli genomik yöntemlerin ve sunulan bulguların ALS’nin kompleks
patogenezinin anlaşılmasına ışık tutacağı umulmaktadır.

Amyotrophic Lateral Sclerosis in Turkey: Studies on familial and sporadic ALS
using high-throughput genomic technologies
OBJECTIVES: Amyotrophic Lateral Sclerosis (ALS) is an adult onset neurodegenerative disorder, characterized
by the death of motor neurons in the cortex, brainstem and spinal cord. Most incidences are sporadic (SALS),
while 10% have a family history (FALS). This study aims to search for mutations in the previously defined
genes in the Turkish ALS cases and to identify new genes in FALS.
MATERIALS & METHODS: 198 Turkish ALS cases were investigated for mutations in the SOD1 gene. One
homozygous D90A case, represented as recessive, was investigated by haplotype analysis, using 21
Scandinavian ALS cases. Next, otosomal dominant nonconsanguineous FALS and juvenile cases were analyzed
for the TDP-43, FUS and ANG genes. Additionally, 15 FALS and 13 juvenile cases, negative for the tested
genes, were analyzed by whole genome genotyping. A recessive family was preselected for homozygosity
analysis. Five candidate genes were examined in one of the family members. The same individual was also
assessed by whole exome resequencing.
RESULTS: Six cases were shown to carry disease-causing SOD1 mutations, while six were carriers of a rare
polymorphism. The haplotype of the index case was identical to the conserved Scandinavian haplotype,
implying a common ancestry. No mutation was identified in five candidate genes. The specific variations
detected via whole exome resequencing will be subjected to further analysis for confirmation.
CONCLUSION: This is the most comprehensive study performed in Turkey on the molecular genetics of ALS.
The high-throughput methodologies used and the findings presented in this study are expected to shed light to
the complex pathogenesis of ALS.

Alsin'in etkileştiği olası genler ve Alsin ifadesinin bu genlere olan etkisi

AMAÇ: Alsin geninin kodladığı Alsin proteini, bir GTPaz olan Rab5’in Guanin Nükleotid Değişim Faktörü’dür.
Alsin proteininde, Ras Süper Familyasından bir RCC1 benzeri GTPaz bölgesi, bir DH/PH bölgesi ve bir VPS9
bölgesi bulunmaktadır. Alsin geninde görülen mutasyonlar Amiyotrofik Lateral Skleroz, Primer Lateral Skleroz
ve İnfantil-başlangıçlı Asending Spastik Paraliz’e neden olmaktadır. Bu mutasyonların, proteinde ne gibi bir
fonksiyon değişikliğine ya da kaybına neden olduğu bilinmemektedir. Alsin proteininin fonksiyonu tam olarak
bilinmemekle beraber, endozomal trafikte ve akzonal taşımada rol oynadığı düşünülmektedir. Çalışmanın amacı,
Alsin gen ifadesinin susturulmasının, seçilen bazı genlerin ifadesine etkisini araştırmak ve pozitif adayların
kodladıkları proteinlerle Alsin arasındaki etkileşimi incelemektir.
GEREÇ ve YÖNTEM: Çalışmada nöronal N2a hücre hattı, Alsin geninin DH/PH bölgesine spesifik shRNA ile
transfekte edilmiş ve antibiyotik seleksiyonuyla Alsin geninin susturulduğu stabil bir hücre hattı oluşturulmuştur.
Alsin geninin ve seçilmiş diğer genlerin ifade seviyeleri, qRT-PZR ile ölçülmüş, istatistiksel olarak anlamlı
sonuçlar veren adaylar seçilmiş ve kodladıkları proteinlerin, immünositokimya yöntemi ile Alsin ile
etkileşimlerine bakılmıştır.
BULGULAR: qRT-PZR ölçümlerinde, Alsin geninin %73 oranında susturulduğu gösterilmiştir. Bu hücre hattında,
Dctn1, Kif3a, Kif3b, spartin ve spastin genlerinin ifadelerinin anlamlı bir şekilde değiştiği yine qRT-PZR ile tespit
edilmiştir. Bu genlerin kodladıkları proteinlere immünositokimya ile bakıldığında, hücre çekirdeğine yakın bir
bölgede Alsinin, spastin ve kif3a proteinleriyle kolokalize olduğu görülmüştür.
SONUÇ: Çalışma çerçevesinde Alsin geni susturulduğunda akzonal taşımada görev alan bazı genlerin ifade
seviyelerinin değiştiği bulunmuştur. Bu genlerin kodladıkları proteinlerle Alsin arasında etkileşim görülmemiş
olması Alsin ifadesinin, söz konusu genlerin ifadelerini dolaylı yoldan etkileyebileceğini düşündürmektedir. Öte
yandan spastin ve Kif3a ile Alsin arasındaki korelasyonlar, gen ifade seviyelerinin yanısıra protein seviyelerinde
de görülmüştür.

Possible interacting partners of Alsin and its effect of expression
OBJECTIVES: Alsin is a ubiquitously expressed protein, abundant in neurons. It functions as a guanine
nucleotide exchange factor for the small GTPase RAB5, and has three guanine-nucleotide exchange factor
domains (RCC1-like, DH/PH and VPS9) that activate members of the Ras Super family of GTPases. Although the
function of the Alsin protein is not fully understood, it has been hypothesized to regulate endosomal trafficking
and axonal transport. Mutations in the Alsin gene cause different motor neuron diseases, like Juvenile
Amyotrophic Lateral Sclerosis, Primary Lateral Sclerosis and Infantile-Onset Ascending Spastic Paralysis. This
study investigated the effect of the knockdown of the Alsin gene on expression patterns of several genes.
MATERIALS & METHODS: First, stable Alsin-knockdown N2a cells were generated. The cells have been stably
transfected using shRNA for the DH/PH region of the Alsin transcript, and subjected to antibiotic selection.
Then, qRT-PCR was used to investigate the changes in expression levels of Alsin and the selected genes. Lastly,
the protein localizations were determined with immunocytochemistry.
RESULTS: Alsin expression level was decreased 73% in knockdown cells. qRT-PCR data showed significant
changes in Dctn1, Kif3a, Kif3b, spartin and spastin levels. The interactions of the corresponding proteins with
Alsin were further investigated by immunocytochemistry; perinuclear colocalizations of alsin with spastin and
kif3a were observed.
CONCLUSION: A significant correlation between alsin expression and Dctn1, Kif3a, Kif3b, spartin and spastin
genes was found. Our results showed only spastin and Kif3a may interact with alsin. This could be interpreted
as, alsin expression may indirectly affect expression levels of other selected genes.
